The Dharma Project was the experiment that created the portal. Jacob was a member of the original research team who somehow got stuck between universes. The guys who controlled the portal - the ones who recruited Juliet and were able to make a crosstown bus appear outta nowhere to turn her ex-husband into a bloody splat mark - have "LOST" control of the island to paranoid schizophrenic Ben who, perhaps inadvertently, made the island "disappear" to the outside world in both universes. And those guys want that control back. Seriously, all this shit is MUCH easier to figure out when you're completely toasted.
